EDIT: Changed the text/speech bubbles somewhat to make it easier to read (I hope).Mostly inspired by people complaining that he's been effectively neutered as a villain. I never saw him as evil myself (just crazy and powerful) but do get their point, and it's a shame we'll probably not see him as a villain again. Plus I didn't remotely enjoy the episode... Oh well. Maybe next one?
And no, I'm not sure what happened with proportions in this (especially the first two panels).

Ooh, headcanoning around? Fun!
1) In some ways it'd be better if she'd cast a charm on him rather than the Elements, but maybe that'd seem too controlling.
2) Maybe she needed the Elements to cast the spell on them? They were going by the start of RoH.
3) Maybe all the reformation spells do is bring up a slideshow, e.g. "Getting along in the workplace!"
4) I like the idea that things were different 1000+ years ago (it's to be expected), but why didn't she do something different in RoH? I suppose she could have reviewed Twilight's report or such afterwards and come to the conclusion, but then why did it take more than 1 season?
It's a tough one to cover with an in-world explanation.

1) Well, I'd actually suggest she should've used some sort of artifact, rather than a spell. If Celestia could cast a spell on him to weaken his strength, you'd inevitably ask yourself the question "Why didn't she do that the last time? Or the time before that?"
As for a hypothetical artifact to do the trick - it would've to be something similar to the alicorn amulet, except in reverse, capable of restraining the magic of a godlike being such as Discord or an alicorn. And it should probably not be all to easy to force a godlike being to wear it, that is, unless said being is already incapable of moving.

2) Eh, I actually figured out why she didn't cast the "prevent Discord from stealing the Elements"-spell the last time around - she didn't know she even needed such a spell.
After all, she was 100% perfectly confident in the vault containing the Elements being "protected by a powerful spell that only [she herself] can break".
It's actually plausible to assume that the "prevent Discord from stealing the Elements"-spell was only invented by her afterwards.

3) ... so, Twilight basically wanted to reform Discord by showing him a bunch of PSAs? I somewhat doubt that would've worked.

Well, they're both immortal, so I guess they got their time tables set a bit differently.
In other words - "why did it take her more than 1 year" is the wrong way of looking at it. Rather, she only imprissoned him for 1 year as opposed to, say, 100.
It's the immortal equivalent of "now go stand in the corner for 15 minutes and think about what you've done!"

Ooh, ooh! I got this!
1. The first time Discord was turned to stone, Celestia was much less experienced, and didn't know he'd eventually work his way free. After he was turned the second time, she cast a spell on him to weaken him because now she knew she had to. But, such spells aren't permanent, because Discord draws power from Chaos and Chaos never stops. Even if she had cast it the first time, it would have worn off by now, and if she does not release Discord while he's weakened, eventually the spell will wear off... and it might be the kind of thing where repeated castings are weaker and weaker. So she pretty much has to let him out while his powers are damped down in order to establish long term control.
Although the idea of making him wear a chaos draining amulet for two years so that he'd be weakened when he got out is also a good one. Or getting such a thing from the Crystal Empire and putting it on him for half a year.
2. I agree, she didn't know she needed one.
3. Most reforming spells are not considered mind control. You've got spells for making ponies behave like their best selves (which wouldn't work on Discord), you've got spells for breaking addictions, you've got spells for helping ponies understand how they've hurt others. Very few actually forcibly reform someone; most just put ponies into a state of mind where they want to try to reform. None of those would have worked. Only the mind control type of those "reforming spells" could have worked on Discord, and there were very few of those, maybe even only one... but to be safe he ate them all. That way, should Twilight find spells Discord missed, she won't realize they'd be ineffective, because she'd think "oh, he ate my copies of this one, he must be scared of it!" And then it wouldn't work and he could damage her belief that *any* reforming spell could work.
4. If Celestia had let Discord loose after Nightmare Moon was banished, she could not have turned him back to stone if she'd needed to. She may have originally had every intention of keeping him that way for only a few decades, but then she lost Luna, so it *had* to be a thousand years. And probably she'd have wanted the girls to have more experience and stronger friendships before releasing Discord, because taming him wouldn't be easy... only he forced her hand by getting loose before she thought the girls were ready.
When she felt they were ready, she did what she'd always planned to do when she thought they were ready, and released him to be reformed.

I loved the episode, but I do believe the ending was a bit rushed. I really hope Discord becomes a recurring character in season 4. I would hate if my favorite character was just left hanging like that on such an open ended conclusion and never hear from him again.

I was very skeptical when I first read the synopsis, but since the concepts of order and chaos are not inherently good or evil, I believe it worked out fairly well. If his "most of the time" remark is any indication, I would say his alignment shifted from chaotic evil to chaotic neutral. It is with that belief that I hope we might still see some of his more harmless antics from time to time.

He enjoyed causing ponies pain. Literally relished in the fact. Might want to note some of the imagery he's depicted under at 6 minutes into the first episode of season 2 while Celestia explains how miserable life was with him leading Equestria.

But I get the feeling that, had he considered it fun to make everypony happy, he'd have done that. In fact, he mostly seemed to do that, apart from his disabling of the Elements (i.e. Discording the mane 6). Granny and the bison were dancing, Big Mac was a happy prairie dog pun, Screwball was flying, the palm-tree-stallion was running around the screen...
But then again, Celestia's talk of how he was strongly implied he got worse over time... Ah well.
And I guess you're right about the comic, it isn't really mocking the ep at all... I'll change that bit of the desc. If I want to mock it I should do it properly.

Yeah, I always disliked the ship, and the ep did nothing to warm me up to it. I mean, in RoH part 2, Fluttershy got enough rage to fly faster than Dash at the mention of Discord, and was the most consistent with glaring at him after that! I found that clear grudge from the mild-mannered pegasus to be interesting, but it was forgotten. I'd rather it had been all of the mane 6 helping, or only Fluttershy who wouldn't.
Oh well. The other common Discord ships (DisPie and Dislestia) are holding strong, so maybe FlutterCord will fade with time.
