In Regeneration One, Optimus does finally kill Megatron by crushing his spark core because of Megatron's devastation of Earth. Β Megatron doesn't return from the dead afterwards, his body is dumped into a pit and vaporised

It was a pretty brutal death, Prime fairly laid into him while Kup killed Ratchet, who was still bonded to Megatron after the accident that merged them together decades earlier. Β Ratchet's death caused Megatron considerable neural harm which gave Prime the chance he needed to punch into Megatron's chest heavily, grab his spark core and crush it. Β Not very often that Prime is so ruthless like that
