When Joker left Jason in the warehouse, Harley Quinn knew that it wasn't enough for him. She knew he wanted to make Batman suffer, by beating and torturing one of his greatest allies. This was all too much. They then got a "good view for the fireworks", as Joker put it. With a look of horror, Harley knew Joker meant she left a bomb in the warehouse with Jason inside. She wanted to go back, but Joker backhanded her, to stop spoiling there fun. It was at that moment, she figured out what everyone has been saying for years about her "puddin". Joker was an unstable psychopath and she should've stayed away from him the moment she walked into Arkham. All she could do now was to watch in horror as the bomb went off with Batman being too late to save him, while Joker was watching with glee, Harley was just watching every single detail in Batman's faces, hoping against God himself that Jason would still be alive. She'll never forget the face he made when Batman found Jason's lifeless body, and how ecstatic Joker was when Batman kneeled to the ground holding the Boy Wonder's body. It was at that moment, she decided to leave Joker. Not just for her, but rather to honor Jason's memory as an atonement. She whispered to herself "I'm so sorry kid. You didn't deserve this."
