There were two ways WW2 ended. The Kantos will most likely have their version of Victory over Europe Day aaaaand The Ex-Rogues will have their version of Victory over Japan Day to even things out. No one wins. No one loses. Many innocent people and pokemon die. An abhorrent stalemate. Sounds about right.

One the plus side, instead of two cities destroyed by two nuclear bombs, it was only one city destroyed by one legendary.
Celadon would have been the first as it is the biggest city in the region. Very industrious. Miguel stopped that at least.
Virmillion was second as it is an important port city. Cerulean would have been third if they had gotten their hands on Kyurem. But that's alright. A few teleportations here and there and reshiram would have no problem going at it again.
Saffron would have never been touched. Why? Because that's where all the politics happen. Can't stop the war if all the decision-making politicians are dead.

and can dragons really talk that far away? In bulbapedia those things were talking to kids across towns in their little black and white spheres. So yes. Yes they can. Not like they'd want to though. Only if they have to.

Poor Miguel. He thought he was prepared for philosophy talks with those silly dragons, but alas, all those books were for nothing. u.u

and oh yes, the staryu. First generation tms had teleport and staryus could learn them, so that lucky ex-rogue bastard has a teleporting staryu, okay? Okay.
