Godzilla. For 2 reasons.
1. Size difference
Rayquaza is about 23 feet tall, and so far, Rayquaza holds the record for the tallest legendary Pokemon. Godzilla, on the other hand, varries in height from 50 meters (164 feet) to 100 meters (328 feet). Though Rayquaza is fast, Godzilla has faced speedy foes before (Megaguirus was the fastest monster he faced) and has ended up winning those battles.
2. Power
Godzilla is an irradiated dinosaur and has shown to be immune to practically anything man has thrown at him. And I read some fanfictions involving Godzilla and Pokemon, and the attacks of Pokemon (for example, Ho-Oh's Sacred Fire) are ineffective againt the radioactive menace, primarily, in theory, due to his radiation, which seems to absorb these attacks.

This would be an awesome fight, Godzilla would just be too much for Rayquaza, heck rayquaza would even look small compared godzilla, but I would still love to watch it.

You obviously have no idea what you're talking about! There isn't a hope in hell for the aerial deity! Hell, NO pokemon stands a chance against the King of Monsters! His size far outweighs even the largest of pokemon in not only length and height but also mass. Plus, his skin is nearly invulnerable to any non-daikiaju attacks and, even if penetrated, his amazing regeneration process would just clean up the damage before anyone even noticed he was hurt in the slightest! Now for the offensive. Godzilla has an amazingly powerful body that surges with nuclear might. He is extremely strong for HIS SIZE! He has been known to pick up and launch monsters THREE TIMES his size into orbit and bash through defenses designed specifically to deter his power! Also, his nuclear beam is extremely deadly and would pulverize any pokemon that came into contact with it. It's nuclear properties also leave a steaming trail of deadly radioactivity wherever he fires it. And if he can't touch or blast them, a simple unavoidable nuclear pulse will seal the deal! And this is just a basic rundown of what Godzilla can do! I mean, it's so complicated there is practically a science to it! You see, there is just no physical way anything as pathetic as a pokemon could possibly take Godzilla's title as the King of ALL Monsters!

When could Mew transform? I just though he shared DNA with all Pokemon and could learn pretty much any move. His powers are still far beyond anything that could even compare with Godzilla. As for Ditto, so he can change his appearance to look like any Pokemon? No biggie. For one thing, Godzilla outweighs the largest Pokemon by a fact of almost thousands. Also, it is physically impossible even if Ditto could mold his body to such a size to be able to contain even close to as much energy as Godzilla weilds. His body couldn't handle it. The is no Pokemon that could even compare to Godzilla, there is really no point in even arguing it.

Just because he's a legendary doesn't make him immortal. In fact, all it does is give him slightly better stats in the game, fansy light show-creating powers in the anime and it makes him the only one of his kind. You have no facts to back up your claims. I do agree that size sometimes does not assure victory, but Godzilla has more energy in a single finger than Mew could muster with every steroid accessible at the pokemart! He's been hit in face with more powerful energy beams than I've seen from any Pokemon, including super oobers like Deoxys, Arceus and Groudon! Hell, he's been hit in the face with a black hole before, so even that "ditto could turn into the sun" argument has no valor. If anything, the fission given off my the new sun would probably make him stronger. Godzilla is, in fact, a true God, and cannot be defeated by anything less than himself or another Daikiaju of equal strength (which may not exist).

The fact that you don't care is why your argument lacks so much. You are not taking into account both sides. You are only saying "My side is better so ha! I win!" War doesn't work that way, especially in relates over who would win in crossover situations. I have seen what both sides can do. I have played the Pokemon games and seen many of the animes at least once, I know what these Pokemon are capable of... and they do not impress in comparison to the powers of Godzilla. Godzilla does have a weakness, but there is no Pokemon createable that could have enough power to take advantage of it. The designers couldn't, he would be WAY too OP for any Pokemon game to allow his creation.

What proof do you have of that. From what I'vr seen, and I have analyzed both sides, not even the combination of Pokemon's entire universe could stand up to Godzilla. You really can't stop a Daikaiju without another Daikaiju. How would they even penetrate his hide?! I mean, there is just no contest, at all.

Have you ever even seen Godzilla? No, I'm not talking about the American one either, the REAL Big G? If you've seen even Godzilla's Shows appearances, the ones that clearly show him as weaker than in later installments, you would know that Godzilla possesses far more power than any band of Pokemon could confront. His hide is nearly imppenitrable. Not even the strongest of military artillery can even affect him, and if I'm not mistaken, a lot of legendaries, which are supposed to be the strongest Pokemon, easily fall prey to not too impressive forms of technology, stuff that would make Godzilla laugh. What's more, his atomic breath consists of pure superheated radioactive plasma. That stuff will liquify anythink it touches that isn't nearly as impervious as Godzilla himself. And even if there are a few Pokemon which could take the blast, which there isn't, it also has explosive properties... and it's radiation! The effect it would have on their bodies would have them collapse from radiation exposure in minutes. So, we have a group of elementally-classed animals that can't effect him with attacks and are destined to die if they even get close to Godzilla's nuclear-surging body, yeah, you totally have a shot...

I think you never play pokemon games, a simple pokemon can use mirror coat to godzilla and the double of the power of that beam will attack godzilla, or a pokemon with the ability wonder guard will survive to it

And this is the difference between video game logic and actual logic, even if in this case it is slightly distorted by science fiction. My point being, attacks in reality do not have types attributed to them. Because of that, Shedinja's wonder guard wouldn't really do much in a real-world situation. Besides, it's HP is so low it wouldn't stand a chance against Godzilla in the first place anyway. And Shedibja is weak to like half of all types anyway, so even if attacks did have types attributed to them, Godzilla would be guaranteed to learn a move that coukd affect him, and one shot would be so much overkill, his body woukd incinerate on contact. As for mirror coat, or mirror move or whatever, that wouldn't help either because Godzilla absorbs radiation, so being hit with his own blast would only make him stronger. You still have no argument to prove that any Pokemon could deal damage to Godzilla, or survive his radioactive attacks. Give me one example, just one, of a Pokemon that could survive the equivalent of an H-Bomb, because that's what pretty much all of Godzilla's attacks are like. I'm not saying Godzilla would win simple because he is my favorite, I'm saying it because I have clear, concrete facts that prove that he would. You're saying I'm the drama king, but you're not the one who's getting all worked up about this. I'm just stating the facts.

Just by adding extra characters to your band doesn't make your case any better. If anything it weakens it. As more my case, yes, I will say that he will muster a nuclear pulse or blast that will pretty much annihilate them all, because he will! Just a single pulse of pure nuclear energy from his surging body can incinerate an entire city block... and that's a small one. If you're telling me any Pokemon OR Digimon could survive such an assault, you're either kidding yourself or you're outright lying. I've seen the best a of a the a best Pokemon fall to a middle or two, this would be beyond overkill. Just saying that my argument is invalid isn't proving your case. I haven't heard you give me a single fact in this entire argument.

I think you're trying to fight a lost cause. Nuclear radiation cannot be blocked (well, unless you're made it of solid concrete) by any living tissue, and it pretty much tears little holes in you. These holes may be small, but they add up to the trillions and your falls apart pretty quick. Not to mention this radiation is in the form of superheater plasma. Again, if you're saying that any Digimon could match up to Godzilla's atomic blast, you're smoking some serious dope.
