So, after the conflict with Splinter, Raph wants to change his position in the clan, to justify himself, but Cheng is there to intervene.
Cheng is not happy to have a mutant as a leader. He had his other candidacy. But in this variation the bosses decided otherwise. Cheng is primarily devoted to the clan. Therefore, he obeys this decision. He helps, but trying to manipulate and has his own plans.
I think, after Cheng cured him of mutated bat`s poison, Raph sees «The Wise one» as a father/sensei figure «on the dark side» a bit. Therefore, he trusts this old man more than it reasonable.
