I always thought of the brown as his eyes/pupils and the green is cartoony eye shines/reflections, similar to Kirby eyes, which is just as ridiculous to run around killing things with adorable eyes.
Though, viewing it as green eyeshadow changes his expression to a half-lidded miffed appearance as he goes around killing things. Makes more sense. Hmmmmmmm

I'm not sure what the graphic designers were going for when designing the sprite of Link. Did they really have no other option?

Yes actually - the NES only has so many colors it can render to begin with, and out of those, an even smaller number can be displayed per sprite. It's either 3 colors per sprite, or 4 and transparent counts towards that, I can't remember which.
