...in the next re-release/remake of Ocarina of time. /jokingInspired by a theory on why Navi left.
As for why Navi is talking to Twilight Princess Link at the end, remember how there is a fairy cursor that greatly resembles Navi in the game? It doesn't play a role in the story and never interacts with Link, but there could be another theory on why that is : P. Maybe it's Navi but, being a cursor, she can't contact Link...no matter how badly she wants to. Or it's simply a cursor (albeit a reference to Navi).

I've always felt that the hate for Navi is mostly e quad of gameplay, but lore wise I think the hate is exaggerated. Just think how the Journey for both Link and Navi was like. They went through the whole legend together. We all know the tale but the legs d itself does not tell the real story. Many good fics play out the emotional implications of their separation. I love how it is displayed here and Link's own conflicts with being the hero, or being "used". It fleshes Oot Link's character so much.
I've been considering doing a fanfic of a future Link (an unorthodox one at that, he's an assassin and blame ubisofts influence for that lol) who takes the legend of the Hero of Time with a grain of salt and seeks to look at the tale beneath all the fluff. I mean later in the future no one really knows what strife the hero and his friends have to go through. Once my Link finds out he's the next one, he wants to break the cycle so they can live the way they want to.
OoT Link is the one that guides him through and leaves lite clues here and there. One thing I might do is have my Link encounter a great fairy who heals him from his energies, who is actually Navi. She asks him to tell her best friend to forgive her.

Wow, thank you! I'm glad you find my idea interesting. However, I am kinda self-conscous about other people reading my stories and I don't really want to keep up with a fanfiction account. I really just do it for fun. It's nothing against you or anything. You've been a great source of encouragement for me. I mean, sometimes I feel embarressed or ashamed because I no longer work on original stuff. I feel like I should but writing fanfics is my way of expressing the franchises I love and my own interpretations on the characters. Sometimes I need to be reminded that others may be going through similar ordeals (get it, 'cause the cave of ORDEALS lol, I'm soooo lame). For example, when Mom asked me what I was working on, I just said it was "something I had on my mind". Anyways, yeah. Though I can't guarantee that I'll wirte it or complete it. I have all thses other franchises I want to write about. I can't decide ^^'
Anyways, maybe you could write your own version. I don't really mind if you use my idea. So go for it if you want to

It's actually on Google documents. I don't have a fanfiction account because I don't want to keep up with another account lol, and I don't want revieweres to constantly ask me when I update next. Don't get me wrong, it's great to have people interested in what I write. I am currently sharing my story to a friend of mind and am about to send it to another.

Except the fairy cursor is only present in the Wii version, and since the game was created for the Gamecube, the Gamecube version takes precedence. And yeah, it's just a cursor.
