If Stanley is their uncle and Stanford is his brother, technically he's still their uncle xD Technically he's still uncle Stan, too. Or whatever the names are, the reverse works as well.

I've heard a good theory that the Stan the twins spent the 1st half of the Summer was, in fact, their grandfather. He stole his brother identity after he went missing to avoid the law.
That would explain why Bill was thinking of The Brother in Dreamscaperers when Gideon mentioned "Stanford". Perhaps The Author (real Stanford) is really responsible and that's why the twins' parents sent them to Gravity Falls. They didn't realize that Stanley (current "grunkle") stole his brothers identity.
So, in short:
Grunkle Stan = Grandpa Stanley
The Author = Great Uncle Stanford
