This is a result of Nintendo saying no company could release more than five games a year for their system back in the NES days, so companies like Rare created spinoff companies to release their games. See also Konami and "Ultra", who released the first Metal Gear game as well as Teenage Mutant Ninja Turtles.

This is also interesting question but not the same problem.
This problem is: When someone says "LJN sucks" it's not completely true. Most shitty games from LJN were developed not by LJN. And some of those developers are pretty big names today.

The more salient question is that there's *no* LJN, really. LJN was basically "Rare, Jr.", they had virtually no autonomy from their parent company, just like the other NES-Era shell companies. Look up "Atari and Kee Games" sometime, it was the exact same situation.
