Actually Bowser is one of the best villains in video game history.
#1 - Bowser has a personal life. A family and children that look up to him as a role model and take part in the family business with him. Presumably a Mrs. Bowser, who, quite notably, he keeps separate from his work, safe and sound and out of the games. What's Mario got? A worthless scaredy-pants brother and a needy princess who keeps getting kidnapped and spending most of her time with his arch-nemesis.
#2 - Bowser adopts new strategies and ideas and has developed industrial-grade technology in a world that otherwise runs on semi-druidic powers and mushrooms. Mario's strategy is laughably static and almost caveman-like. "Anything that has a shell dies."
#3 - Bowser does whatever he wants, whenever he wants, with virtually no real repurcussions. Yes, Mario defeats him, but he never dies and always comes back the very next game with gusto. Case in point, though? Princess Peach. He's kidnapped her dozens of times, yet she's perfectly happy to go go-kart racing with him the very next day as if nothing had ever happened.
#4 - Bowser's job satisfaction is through the roof. He seems to take over the Mushroom Kingdom more often just for the hell of it than anything else, all the while basically crowning himself the king of real estate in the Mushroom Kingdom. By the time Mario gets wind of it, he's already taken over THE ENTIRE WORLD. And he's done this REPEATEDLY. And then he sits on his throne and laughs while he watches Mario run through obstacle courses that HE DESIGNED.
#5 - Have you ever counted the number of times Mario DIES in an average game? How many millions and BILLIONS of pointless, futile deaths he's died? Think about it. Every human technology imaginable has been used to kill Mario at one point or another. And then there's a ton of people who play the game and never actually beat it. So there's thousands of parallel universes where Bowser isn't just winning, he's winning with remarkable ease and Mario's barely a blip on his radar, or else Mario is an army of clones that Bowser uses to entertain himself.
Ultimate loser? Heck no, if anything Bowser can give Kefka a run for his money in the "winningest bad guy" department.

Well it's true. He's played for laughs a lot of the time, especially in the Mario and Luigi games, but when has he ever not been enjoyable and formidable in his role and when has he ever seemed genuinely unhappy?

Absolutely true~ I see him as just simply one of the best villains of all time, well fitted to the term of King. I honestly can't think of one staple, ultimate villain in the Mario series that could EVER top him.
