Unfortunately, on Flipnote Studios on the DSi, the colors would overlap if I were to try to change the sky and cause the end product to look like like crap xD

Here are some techniques:
1. There is a tiny button next to the 2 layers (advanced mode only) that switches the layers around, so if i had a RED drawing behind a BLACK drawing, the button will not change colors, but layers so the RED drawing is on top of the BLACK drawing? get what I mean?
2. Try duplicating a frame and then add details on the copied frame so you won't do any changes to the original! after you have modified the copt, remove the original!

Yes
I know pretty much everything about Flipnote considering I've animated in it for a very long time now 
But what I mean is that the clouds and the mountain will turn white if I revert the paper to black, or even if I try to fill that section black, the colors won't compliment each other. It'll look weird (to me) lol.
And for #2, I do that a lot for one page drawings
