Well to be honest, in the original japanese version of Mewtwo Srikes back Mew wanted to destroy the clones because they were impure and inferior to the natural born pokemon.

I dislike a lot of things changed from Jap to English in anime but on this I'm glad. I wondered why would Mew care? And why would its opinion change because of Ash? Or was it because the clones proved to be equal in strength? It makes Mew look shallow

Well, probably the same for Mew as it was for Mewtwo. Ash, as well as the other humans, didn't want to see the Pokemon kill each other. It didn't matter if they were clones or not, they were all living and it was pointless for them to kill each other over Mew and Mewtwo's disagreement.
