I have used this technique in my most recent manipulations.
I use the program SketchbookPro, a version of which can be downloaded online for free.

Note: The Express version of this software has a different type of pencil tool that reacts differently. I recommend using the pen tool and lowering the opacity to around 65% for a similar effect to the pencil in the Pro version.

Sadly, an art tablet of some sort is needed to get the same effects. A mouse can be used, but the size of the brush will need to change more often.
