The War.
The War changed everything. All crimes forgiven; all debts forgiven. If you were a Timelord, you were recalled. It was as simple as that. The moment you stepped onto the capital; you were as innocent as a baby.
That is, of course, unless you crossed the Lord President and his High General of course. That was how the Professor, in his second form, faced the "War Council", which was just the two of them.
The Timelords wanted new strategies, new ways, new experiments, and the Professor's journal was a prime ticket towards it. And he flat-out refused.
Even when he was dragged to the war council in chains, he refused. So, the verdict was in.
Force Regeneration. Regeneration into a Monster.
A Soldier.

This is the closest the Professor has ever been to being a villain. He was a Bounty Hunter. An Arm of the Council, a pawn in their games.
That was, until the day when it became too much, when all that he had done overwhelmed him, and his mind unlocked.

This time in the Professor's life is the reason why he has so many backup systems, to force manual if necessary, and never let anyone else gain control again.
This is why he rarely if ever returns back to his main universe. Because of the time he spent as "The Right Hand of Omega".
The Time he spent as nothing more as a tool for the villainous, the cruel, the evil.
