PLEASE READ
Before anyone tells me this: Yes, I am aware that sea ponies have been established in the canon of the show since the movie came out. This is just my take on how I would have liked sea ponies handled in the show. It's based on a fanfiction of the same name I wrote some years ago, way back when the show was in the midst of Season 2, and long before sea ponies were established. People really seemed to like the story, and it even got accepted into Equestria Daily as the first good sea pony fic they had ever seen. I was always really proud of that, and I just figured some folks would like to see it brought to life in comic form. If you’re okay with that and still interested, read on.

Strictly speaking the movie doesn't even contradict your story at all so far. Not only did the mane 6 not know about the existence of the seapony-hippogreifs before the movie, but the existence of them does not rule out the existence of a completely seaborn pony tribe in any way whatsoever.

Glad you're back! And hey, the Movie is one thing, the comic another! This story can be like the very first time the Mane 6 really see Sea Ponies before comic and movie!
In the comic they acted like normal! And in the movie they only got amazed by seeing Seaquestria and to know that the Sea Ponies where the actual Hypogriff!
So, these ponies in your comic is the early story of both Comic & Movie! And being more Pony like in the same way the Mane 6 look when turn to Sea Ponies and the CMC in Surf and/or Turf, I said that Real Sea Ponies should be call Mer-Ponies!
So this is a Mer-Ponies story you're making!

I'm so glad you're enjoying it still! I'm probably not going to make something that's 100% canon, but it should still be an engaging story. It kind of fits in around season 4, 5, or maybe 6, which is what I was shooting for. I'm probably going to stay relatively faithful to my written version, and not really accommodate the movie. There'll a few changes to Chapter 3, since there was some awkward moments in it I'm not totally happy with.
Yeah, I have heard there's a difference between sea ponies and mer-ponies. Mer-ponies may be more accurate for my characters, but I like the term sea ponies better for these creatures, so I might stick with that term. I just prefer the idea of the sea ponies being an actual creature, and not hippogriffs in disguise. That kind of bothered me.

You know if anything in here you can explain the gill spell Twilight cast on Pony Jack Sparrow! Here she first cast it on herself and the rest of the Mane 6! And since they're all right now at Twilight's Home in Canterlot, guest next image scene will be finding that spell!
And with that this story fits well with the Comic & Movie! This is a Season 6 or 7 episode you're making here!

Honestly, I remember reading the fanfic of this comic, and I liked more the sea ponies of this comic than the sea ponies of the movie (they are still fine, but as they did not convince me of everything).
