I like to think that these two would be impressed with each other's smarts, and also not be able to stand one another.(I tried a bunch of more "traditional" Mega Man-y designs for Chemistry Man's face, but they all felt wrong. So in the end, I mostly only altered the eyes.)

Except she doesn't have a Classic Counterpart. Sure, some interpretations of Shade Man could count, but all his eye lazers do in-game is turn you into a rock. And Bell Man is a fanmade Robot Master, so he automatically doesn't count.

"Blast Man and Blast Woman, but not the same kind of blast" is just far enough away on its own that it could have been a coincidence, but these are basically the same character with different names and physical designs. I'm not sure if coordination or a lack thereof is more reasonable at this point.

Sure, they're the same character, except for all the ways they're not. Which is most of them.
Chemistry Man has not used acid in either of his appearances, going for more esoteric formulas to paralyze people or rubberize buildings. He's not particularly good at one-on-one combat, so he relies on external gadgets and schemes where he can hide. He's so slow and droning that he was fired from his job as a schoolteacher because no-one could stay awake, and voluntarily weaponized in order to enact revenge.
Kind of a far stretch from a hyperactive acid-swimming mad scientist with a different power set.
I find it helps to know what you're talking about if you're gonna complain.

I'm not even sure that what I didΒ qualifies as complaining; it's actually getting kind of hard at this point to avoid retreading old ground with new Robot Masters, and the fact that Fully Charged decided to create its own Robot Masters with Blackjack Man and Hooker Woman (it's a Futurama joke I'm not saying they'd ever do either of those) was probably guaranteed to result in reinventing-the-Wheel-Man hilarity. And hilarity is what I'm going for with a lot of my comments; they look enough alike that they could actually be "brothers" so to speak, and then they have similar but not identical focus as well. And then they're from completely different forms of media whose creators may not even have been talking to each other, and are definitely not the same continuity.
Actually, imagine Chemistry Man as the Jekyll to Acid Man's Hyde. I'd read that fic.
