Plot: In 1993, Japan, along with the United Nations establish the United Nations Godzilla Countermeasures Center (UNGCC) to stop Godzilla. The corpse of Mothra was retrieved by the UNGCC’s military branch, known as G-Force, and reconfigured into a cyborg. Four years later, the cyborg Mecha-Mothra is finished and inducted into the JSDF. Along with its human pilot Asato.

In Thailand, a Japanese researcher Takara is arrested for raiding an ancient temple. His ex-wife Sumiko, now a representative of the Marutomo Corporation visits him. She offers to get Takara out of prison if he agrees to lead an expedition to Infant Island. An offer Takara would begrudgingly accept.  When Masako, Takara, and Andoh arrive on Infant Island, they discover an enormous egg which belongs to Mothra. They are stun to learn she laid another egg after her death at the hands of Godzilla. The team are confronted by the twin fairies who are angry they came to the island. After the U.N. took Mothra’s body and configured her in a cyborg, the fairies were not pleased to see their goddess be use as a super weapon.

The Marutomo company hears of the discovery and sends a freighter to Infant Island to pick up the egg. Once they picked up the egg, Takara reassures the egg will be safe to the Cosmos. As they are sailing, Godzilla surfaces and heads toward the Mothra egg. The egg hatches and the Mothra larvae escapes into the sea. The JSDF mobilizes Mecha-Mothra, which intercepts Godzilla. The two battle, with Mecha-Mothra having the edge. Godzilla retreats back into the sea. The Mothra Larvae sees Mecha-Mothra and believes it to be his mother. The enormous larvae follows Mecha-Mothra back to Tokyo.

Sumiko and Takara discover Ando’s true intentions when he kidnaps the Cosmos. Ando has been secretly working with the JSDF in hopes of weaponizing the Mothra Larvae. Both Masako and Takara are then arrested but are eventually helped by Asato, whom is feeling guilty for the use of Mecha-Mothra as a weapon. Together they formulate a plan to save the Cosmos. Mothra enters Tokyo in an attempt to find her mother. The creature is attacked by the JSDF and almost killed until the Cosmos calms her down. Mecha-Mothra is sent in to eliminate Mothra Larvae. The battle is short as Mecha-Mothra is easily superior opponent. However, within the Mecha-Mothra control center, everything is going awry as if something is taking over. Mecha-Mothra gives up on Mothra Larvae and flies away despite the commands. Mothra Larvae retreats into the sea. As that happen, Mecha-Mothra returns to normal.

After a brief interrogation, the Cosmos explain that using the bones of Mothra is a disrespect to the dead. And that Mothra cannot rest because they tampered with her remains. The soul of Mothra is still within Mecha-Mothra and she is essentially trapped. The Cosmos declares if Mecha-Mothra’s remain is not returned to the sea, her offspring will declare war on not just Japan but the entire world. Elsewhere, the distraught larvae travels to an island and creates a cocoon.

Takara and Asato stage a break in at the Marutomo company to rescue the fairies. Asato is critically wounded during a shootout. Ando is killed in the process. Luckily, they escape with the fairies intact. Showing gratitude, the Cosmos heal Asato’s wounds and thank him for seeing the horrors of what they are doing to Mothra. The JSDF tracks Mothra to this designated island and initiates a naval blockade.

However, a fully healed Godzilla emerges from Tokyo Bay. Mecha-Mothra launches into action and travels to Tokyo. The two would clash with Mecha-Mothra having the edge once more however Godzilla launches a nuclear pulse. The flying cyborg comes crashing down. The nuclear Leviathan unleashes a barrage of atomic breath attacks on Mecha-Mothra.  Mothra emerges from her cocoon and takes off to Tokyo to confront Godzilla. As Mothra arrives and takes on Godzilla, Mecha-Mothra begins to go awry again. As the crew escapes, the cyborg rushes into battle against Godzilla to save her offspring. The two moths eventually overwhelm Godzilla with a combined  poisonous mist assault. Together they carry Godzilla over the ocean. As the spirit of Mothra says goodbye to her offspring, Mecha-Mothra and Godzilla crash into the sea together. Mothra creates a mystical glyph with scales from her wings, thus sealing Godzilla away.

The next day, the Cosmos issue a plea to humanity about respecting the dead. Despite these horrific actions, Mothra understands that humans were scared and needed a superweapon to protect themselves. So Mothra pledges to protect humanity if it keeps its promise. With the spirit of Mothra now at rest, the Cosmos and the new Mothra leave to Infant Island.
