I feel like he needs a Beedrill to represent The Good Bee from Link to the Pask and a Rowlet for Kaepora Gaebora from OoT and MM. Past that, very good choices representing Epona with a Rapidash, Midna with a Sableye, and the Master Sword/Fi with a Honedge (I can see Fi needing/using a special "Reflect Stone" or learning the Reflect move in order to evolve into a Aegislash instead of evolving normally).
I'll admit I didn't recognize the final pokemon and had to look it up (it's a Cottenee), but understood it represented Navi, which is a very good choice in terms of typing, as I would have chosen a Flabebe or Floette based on appearance. Celebi for Navi would have also made a good choice for Navi considering her origins in OoT and the theory that Navi is the Great Fairy in Twilight Princess.
The Navi Theory, for those who don't know, goes that Navi leaves Hyrule after OoT because she feels weak, unable to really help Link during his adventure, in order to learn from other Great Fairies, who teacher her elemental magic, not just healing magic. When Link does find her and they return to Hyrule, Ganondorf tries to take over, killing all the Great Fairies in Hyrule, who only know healing magic, but can't kill Navi because she's too powerful. Ganondorf gets defeated, leading to his banishment in Twilight Princess, while Navi creates the Cave of Ordeals, which serves two purposes. First, to draw in and imprison the monsters Ganondorf created with his dark magic, to help Hyrule rebuild. And second, to serve as Great Fountain and home for Hyrule's remaining fairies, where she teaches them healing magic, to further help the people of Hyrule, and elemental magic, which gets used on the monsters. Fairies that are especially powerful in certain types of elemental magic get chosen to become spirits inhabiting objects to help Hyrule's future heroes, such as the wind fairy in the Gale Boomerange in TP.

Great pixel work and great Pokemon choices, but why Cottonee? lol there's no way to make that sound good, sorry. Just curious

I'm curious what the premise of the story in this crossover would be. I can imagine other characters fulfilling various roles in the world: Goron City being outside a volcano with Darmani/Darunia being the gym leader of the Fire/Rock Gym/s. Zoras being Water/Ice type trainers with Ruto, Ralis, or someone else being the gym/s leader. Saria being the gym leader of Kokiri Village's Grass type gym. Saria, Ilia, and/or Malon being Link's supportive friend/s at the start; Link might even be given Epona by Malon at the start to support him in the competition. That's the easy part.
But what's the story's premise and end goal? Queen Hylia offering her daughter Zelda's hand in marriage to the best pokemon trainer in Hyrule? Link would enter the competition for the challenge of it. Ganondorf would be Link's main rival and see this as a chance to claim the Hyrulian throne and the beautiful princess. Sheik could appear later, secretly Zelda in disguise like in OoT, not wanting to be forced into marrying anyone and sees winning the competition as a way to make her mother agree to let Zelda herself decide. If Link knows Zelda before the competition, he'd have no interest in claiming Zelda's hand in marriage; at least, he'd want her to marry him because they love each other, not because she's being forced to. If they don't know each other at the start, Link and 'Sheik' can regularly interact as time goes on, growing to respect and have feelings for each other; maybe Link discovering Sheik is actually Zelda and sides with her, vowing not to force her into marriage even if he does win. Meanwhile, a lot of Link's struggles throughout his journey outside the gyms come from Ganondorf sending Gerudo trainers or assassins in order to help knock out and eliminate the competition. Maybe Zelda isn't the prize at all; maybe it's the opportunity to use the Royal Family's treasure, The Triforce; a mysterious yet powerful object that grants the deepest wish of whoever touches it, supposedly created by Arceus itself. And Zelda takes part in the competition to prevent anyone from using The Triforce's power, considering the potential consequences of the wrong person winning the competition too dangerous to leave to chance.
Damn it. I got curious. Now I got a bunch of ideas for such a story, but no time to write one. Why, cruel fate, why?

Haha no worries. I chose Cottonee because he is a fairy/grass type and floated around, seemed like a good replacement for Navi. A lot of people have since told me that Celebi would be a better choice since it can also time travel, which I totally didn't even think of!

Lol, i hope he realizes what Honedge do when you grab their hilts.
And that Sableye will totally eat his Rupees if it gets the chance. (Although if he doesn't have any room in his wallet for them anyway...)

Honedge/Fi is okay with Link grabbing her hilt. Though he's the only one she'll let do so.
And I could definitely see Sableye/Midna snacking on Link's rupees; especially those that don't fit into his wallet. I can also see her riding on his shoulder and calling him 'wolfie' just to annoy him.
