Description No one knows much about Annie Leonhardt, even few know about how she became the colossal specimen of a titan  that terrorized her country side, nor why.

Normally exclusionary in personalty, with very few friendships.  She is apathetic and somnolent with little desire to put in any effort into meaningless disciplines or activities, however is incredibly driven, it's just hard to place where her drive is geared towards. All that is known is that she feels the compulsion to fulfill her apparent "initiative" and whatever that is, means shifting into the several story tall Titan, and wreaking havoc.

Yet, somehow she does seem to hold some strange fascination and even feelings of respect towards people that hold a deep sense of duty and righteousness - in those people who do care and who can devote their lives and even die for causes they believe in.

In our world, even littler is known about her, or as to why she is here.  We do know that Wesker knows, and he sees to make use of her whether she is willing or not.

When she awoke she came to the realization that her titan abilities could only work when he saw fit, and at his command remotely, and that he had even found a way to isolate the gene which causes her to shift, and alter the chemical reaction to be possibly fatal and drown her in her own fluids.

Quite literally she is his lap dog at this juncture, and so far she doesn't seem to care....seem.

Regardless, this is not the first time she's been forced to do things despite her convictions on the matter and apparently finds him very similar to whoever her mysterious master was in a previous life...although the goals he means to accomplish do give her reason t question how long she will be this "complacent."

Since they did cause the deaths of around 33% of the population in the walls but for me at least hearing more about they're backgrounds made me feel sorry for them even though what they did was terrible it does become a bit understandable latter on especially in the marley arc in the manga

See, Annie seems to do what she does out of wanting her in some ways abusive father to love her, and because she's afraid of the Ape Titan...it's fear.  It's not any more excusable , but it's understandable from a primal sense.

Reiner and Bertholdt....seem to love what they're doing zealously and have full knowledge of their actions morality....and yet everyone wants to act like they're pure victims

I go agree with what you said about Annie just wanting to fulfill her fathers wish to come home but with reiner and berthodlt i do disagree
You do got a point that with reiner and Bertholdt they do know about how terrible they're actions are, but looking at the newest chapters it does give a bit of incite into reiners past (not gonna give too many spoilers in case you haven't read the manga up to that point)
Of course they're not completely innocent like some people want them to be since they caused the deaths of thousands of people but I wouldn't say they're villains
But that's just my opinion though
Also your crossover idea is pretty cool

I'd say they've earned the villain status by what they've done here...and honestly, their past seems more like a last stitch attempt to buy their way into validity by the author.

Even if they don't see themselves as villains it's what they are....which in a way makes them even better ones.
