You can add shortcuts to actions with ResHacker, a software that allows you to edit program resources like menus/icons/shortcuts... (only for windows executable btw)
To add functionnalities you need to hook the application and to map the memory. It requires programming skills.

Otherwise I would not specifically recommend one software. Use what you control (If it have the features to make pixel art)
