Oh goodness, I hope no one thinks that I will upload this many Comics anytime soon again!Just like the previous two, this was one of my first thought after watching the season 3 finale. I mean, COMMON AJ! maybe you never saw anything happen like this, but you certainly saw other alicorns! Cadance is even pink!
Also, I loved drawing Luna like this.

Even so, she's a lot happier and more energetic than one would expect someone who's lost literally everything to be.
Stuff like that would leave deepset scars on anyone, and the knowledge of what that loss feels like definitely would've hampered her getting together with Shining.
It seems to me that the loss of the Crystal Kingdom was before her time. Not saying that she wasn't affiliated in some way, but I seriously doubt she was alive back then. Considering in Twilight's flashbacks of her you can see a difference in age/size compared to the present, it hints that she was still growing, and therefore still fairly young.
Perhaps her parents fled to Equestria to escape Sombra (which would explain Cadance's relatively small standing, considering she's an alicorn.), and would also explain why Celestia chose her and Shining to go safeguard the Kingdom when it appeared, rather than send Luna or herself (it certainly seemed important enough to warrant direct intervention)

Well, I stand with theory she was Crystal Pony turned into Alicorn, why else would they call her crystal princess, and why would she take leadership of Crystal Empire if she was not leader in the first place.
I still think she took babysit job to kill time, after all she had no power in Equestria.

Another theory is that her ancestors ruled the crystal kingdom, but were deposed when Sombra took over.
Maybe the crystal ponies were just in awe of her, and Celestia decided it'd be a smart move to put her in charge.
But I do agree with one thing. Somewhere along the lines, somepony grew a freaking horn and/or wings.

Well, I still stay with theory that she was crystal pony who turned into Alicorn after creating Crystal Heart, because it would make sense since Twilight turned into one as well.
As for becoming princess, it just seems that ponies found Alicorns as best rulers they could get, so they right away decided to always put Alicors in charge, why change something what not failed ( Nightmare Moon incident end up to be fairy tale, no enough reason to not have Alicorns are rulers ).
As for Sombra, I do not get him, he was like the only Unicorn in empire with crystal ponies, not only he was not crystal pony, but he was the only one with horn, and no idea how he gained power of darkness to enslave empire, become as powerful as Alicorn so princesses had to fight him together, he become immortal so princesses had to banish him instead of closing in prison or killing him, yea, Sombra is one big mess, I bet he is not even Unicorn, but some evil what just took Unicorn form, and without crystal heart he can not stay in flesh and blood.

I won't try to dissuade you of your theory, it is logical, well thought out and does not contradict canon. All I know is what the show er, showed us, which is Cadence (with both wings and horn) foalsitting Twi, then she has a cutie mark that looks exactly like the crystal heart, then the CE appears after 1000 years, and suddenly the Crystal Ponies are calling her the new queen. Reincarnation, with Cadence being born about 30 years ago if Equestrian ponies age like humans? That's what I thought myself, but it leaves a lot of questions. Maybe they'll go into more detail in season 4 (which I doubt).

EDIT: Maybe Sombra was a bad unicorn from somewhere else who saw that the crystal ponies had no (or very few) magic users, thought "soft target" and attacked (or infiltrated... this could turn into a decent fanfic). The show doesn't even BEGIN to explain what dark magic is, but let's assume it makes you as powerful as an alicorn at some terrible cost.
