So, uh. Skye's involvement during the Team Flare arc was beating the shit out of a bunch of grunts who tried to help Bryony and Aliana get down and possibly escape, and he and his Pokémon gave it their all (yeah, Skye jumped in the brawl himself). After it ended, Skye realized how much his Pokémon were capable of in battle (as he never saw them actually battle outside of play fighting or move practice), and his fear of battling kind of. . .weakened a bit.He's still very fearful of battling, but after they come back from Kalos, he saw that Ash wasn't being very, um, Ash-like (more of that here ). So, he decided "Fuck it, da best way tae git Ash back is tae battle da fuckuh."
And he uses Pika, the only Pokémon he's got that can't battle legally. So, rather than it being a proper until someone faints battle, it's a practice battle since they are considered fine, as long as they are few and far between. Skye's got plenty of other Pokémon, but he wanted the practice match to be between their two partners.
