This is what I can tell from story leaks (warning, MAJOR spoilers)
Jonah is a former military man who has grown frustrated toward humanity and believes they are the root of the destruction on Earth (hard to disagree with him there BTW) and, in his eyes, Ghidorah is the very thing to wipe the slate clean. So, yeah, Jonah may be the main human villain, but he's not driven by a desire to take over the world, it's just that he is so sick and tired of the atrocities committed by humankind and the only way Earth can be saved, is if they're obliterated.

He's probably the secondary antagonist (next to Ghidorah). But for human characters, he's the main antagonist.
