The alternative is a Fluttershy whose family is chased out of their town for swapping out super charged baboon hearts, removed a patient's skeleton without permission, keeps Rarity's head (along with several animal hearts) in her refrigerator, that performs surgery in unsound surgical environments and a Twilight Sparkle who lives in the wilderness, has lots of animal friends, dresses like a zoo-keeper, and hides while all her friends do the work.
I like to maximize my options. Not stumble around and grab the closest answer.

Yes, Sniper is a hunter. Tell me, why in the world would Twilight Sparkle be a hunter? At least with Fluttershy you can argue she only hunts out of necessity or to feed animal friends.

Sorry, I'm just being immature -- Twilight Sniper never made sense to me and I sort of feel like she was just sort of thrown there because Fluttershy had to heal and Engi had an accent. The whole 'sniping takes math' thing just seems like a convinient excuse.
That said, this is a really good picture. I love the way your coloring here looks, and the shading is beautiful and pleasing to the eye.

Eh, it makes sense as far as I'm concerned for Fluttershy to be a Medic. While Twilight would have the knowledge to do that, but knowledge and experience are two entirely different things. It really does feels like Fluttershy would have far more experience actually healing injuries than Twilight.
However, as far as Applejack as the Engineer goes, that's a far different story. I'd peg Applebloom as the Engineer more, considering that in the show itself Apple Bloom has shown the capability to do that. Rather, I'd say Applejack would be more fitting as the Soldier.
As far as Twilight is concerned, though, I think I would keep her as the Sniper. While you take the 'sniping takes math' as an excuse, that kind of is a big part of doing it. Within a sniper's head, they have to account for: Movement speed of the target, size of the target, the terrain the target's walking through, which way the target is likely to move, wind speed, wind direction, distance to the target, and probably a lot more that I can't name because I'm not a sniper. The point is that a sniper has to go through each calculation lightning fast, and honestly? Not only is Twilight the only one who COULD calculate all of that as fast as it would require, but she'd be quite good at doing so and she'd do it with style.

For the most part, Fluttershy's healing skills seem limited to simpler care. Fixing an injured mouse leg was perhaps the single most impressive medical feat she actually accomplished (unless you count massage therapy for a bear), otherwise most of her treatments seem to be fairly basic home remedies. She's an animal expert, not an actual doctor (not even an actual vet really), and the only time ponies actually come to her is typically when they need help with animals.
When Applebloom caught Cutie-Pox however, Applejack took her to Twilight to get help. Twilight had been studying equine illnesses the night before, and the only thing that stopped her from being able to help was that the book said Cutie Pox had no known cure. She even came to the aid of the nurses when Applejack made Baked Bads.
TF2's sniper is more of a sharp shooter than a long range sniper. He isn't firing at enemies from distances where he actually needs math. His skills were honed in the outback living in the wilderness, not in a classroom. As to if he can snipe from such a distance is probably debatable (I assume he can), but if his domination lines towards the Engineer are any indication, he doesn't view himself as 'booksmart' - just a really good aim.

Yet Twilight's own skills seem to be focused around her own dedication to studying, rather than any desire to actually practice them. In the case of the first incident, it bears remembering that Zecora was the one who solved that, and in the second we didn't actually see what Twilight did to help, though it can be assumed she was capable enough to help in some fashion.
In Fluttershy's case, however, even if what she's done seems minor she HAS displayed medical ability. It's not that much of a stretch to think that what she knows is perfectly applicable to helping ponies. Still, it may be that Zecora would be a better fit, since it seems Zecora is actually the most competent healer we've seen thus far.
I suppose then that Fluttershy wouldn't actually be out of place as the Sniper. She is a loner and lives away from ponies, if not in the wilderness then her proximity to the Everfree would essentially make that make no difference.
Still, it also bears saying that sharp shooting still makes use of everything I mentioned, if not more so simply because of the lesser distance. But, that said, it's really only a matter of intelligence and capability to perform those calculations that qualifies Twilight as the Sniper. It may be that she would fit as the Engineer, though as far as I'm concerned she's equally qualified for both.

Zecora did solve the Cutie-Pox problem, yes, but that's because she possessed knowledge Twilight did not. Had Twilight's books had a cure for the Cutie-Pox, I can't imagine why Twilight wouldn't have helped. All credit due, Zecora is the top medicine mare in FiM, there's no disputing that. However, it would seem to me that Twilight ranks just behind her due to her extensive knowledge.
I feel I have to contradict you on Fluttershy having displayed medical skill - we've never actually seen Fluttershy do anything. It's generally assumed she has veterinary skills, but this is mostly because of a scene of her telling a mouse to stay off an injured leg. It's safe to assume she did this work herself (as fixing an injured mouse leg is not overly difficult), but is it not equally possible she took the mouse to Ponyville's actual vet? Otherwise, all we've seen her do is give bowls of soup, pills, and tape feathers to a sick bird. In this capacity, if we're to assume Fluttershy can help animals, we must be able to assume Twilight can help ponies, wouldn't you agree?
A Sniper doesn't need to make such calculations at short range, because his rifle is designed for long distance travel. By the time a Sniper requires actual mathematical skills, he'd likely be far removed from the actual battlefield. The knowledge possessed by a Sniper will be dwarfed by the knowledge required by a doctor who, in most countries, may require at least a basic understanding of various sciences such as chemistry, physics, math, and of course, medicine. Add this to the fact doctors are typically life-long learners who must update their understanding of medical science every few years, compared to the Sniper who will likely run on the same rules and understanding until his career ends.
The reason I favor Medic and Engineer more for Twilight than the Sniper is because Twilight is so much more than a mathematician. While I have no reason to doubt she could be a Sniper, I also have no reason to doubt Applejack could be the Pyro and Rainbow Dash the Spy. I like the idea of optimizing as much as possible instead.
As for Twilight's skills being more focused on her own dedication to studying, that's actually one reason I favor Medic for her more than Sniper. The Medic isn't a compassionate man; medicine just interests him. Truth is, healing is just a pleasant side effect of his actual experiments. If the comics are any indication, even the actual fighting is seen more as testing his experiments.
