Honestly, Nurgle would be the best father and actually care about her in a normal parent way. Plus, if his "wholesome affection" stacks too many plagues, Isha will remove them, so no permanent harm.

Khaine is probably her brother, seeing the fluff suggests Khaine from the overlap of what Khorne and Slaanesh represent (despite predating them, Warp is weird like that), with Korne even being called Khaine's father in the Howl of the Banshee novel.
That, or Khorne and Khaine are the same being on some level. Either well, it's pretty squicky.
