He plays things a bit smarter and tries to be more strategic against Freeza specifically, but that's still his true nature (as seen with things like when he just slaughters the Namekian village)

I guess he becomes in the "Chaotic Neutral" area when he comes to Earth? He wan't hostile when he was teleported there.

He walks the neutral/evil line up until the Cell Arc. He doesn't really do anything evil after teleporting to Earth, but I don't think his nature really changed yet. Likewise with how he behaved around Freeza, I feel like he's really just putting on an act out of fear of the new Super Saiyan kicking his ass if he harms anyone Goku holds dear.

I think Vegeta's Freeza Arc sheet outright says he uses it (it's been a long while since I looked at it).

Just an FYI, don't know if you noticed already, but the FSSJ hair is not similar to the SSJ hair anymore.

I don't know what you see different, but I didn't actually change any of the hair, just minor angle corrections. It's the same as it was, including the extra visible spike because of how the hair is supposed to rustle back and forth.

Well when I read the part where Goku and Krillin first find Launch you used Castle of the Sleeping Princess instead of the actual story. Does that mean Curse of the blood rubies will come into play or did that already happen

That already happened in the previous arc. An altered version of Gurumes's story was right before Pilaf castle.

This has got to be a mjor ache on the brain trying to mix EVERYTHING together I mean what happens in the Saiyan saga Goku and Vegeta fight while the tree of might is up?

Sometimes it is, sometimes it isn't. There are parts from the franchise I don't like and I can find it easy to cut those ideas from the project if a contradiction arises, but then again there are some parts I love and it's a pain to work them together due to contradictions. Despite this, the project is still more fun than it is work, so I at least enjoy the pain on occasion. lol
This might be a spoiler, but three are no plans for the tree to be planted. It'd be too overly complicated to merge the two plots together as they were depicted due to the contradictions from the tree draining Earth of energy, Goku needing energy to form Genki Damas (Spirit Bombs) and no Dragon Balls to fix the damage.

If I may offer suggestion on a slight change in how Cell becomes complete so as Vegeta still seems like an ass but not as big an ass as it was

You can make whatever suggestions you want, but I'd like you to keep in mind that this is a full rewrite. As the story moves on to the later arcs, more and more changes are made to accommodate the multitude of movie villains and plot points that the Z portion of the series has. I'm not even sure Vegeta will have anything at all to do with Cell's transformations, as the project has to mash together 13, 14, 15, 16, 17, 18, 19, 20, Paragus, Broli, and Cell at bare minimum...

Well my plan was this just as it seems Vegeta's gonna let Cell get and 18 and Trunks stands in way..
Vegeta: HA! On the Contrary. Trunks is doing exactly what I want him to do. I mean really Cell you'd think I'd make it that easy for you! You can absorb your android whenever you desire...But only if your able to get past Trunks first. If you can't get past a rookie then your not worth my time. You can try if you like but quite frankly I'm getting my hopes up because the truth is...I don't expect you last 10 seconds against Trunks. He is MY son after all

That doesn't really sound like Vegeta though. It needs some minor tweaks to fit his personality, namely having Vegeta back out and Trunks take over instead of Vegeta handing the fight over to him. It may sound like the same thing, but the slight alteration puts it more in Vegeta's personality range at that point in the series. It'll still make him out to be an ass, but nowhere near as big of an ass as he was originally, I mean he was willing to attack his own son to help Cell...that was a painful moment that hurt the believability that he would snap when Cell killed Trunks later on.
Vegeta: "Pathetic. Fine Cell, go and find your robot. Let me see if your perfect form can provide the challenge I desire."
Trunks: "What?! Father, no!"
Cell: "Heh heh heh. Your pride has made you very foolish Vegeta, but I thank you for this very generous opportunity regardless."
Vegeta: "Heh. Make no mistake Cell, I'm giving you this chance, but my son doesn't seem so eager to cooperate. You're still going to have a difficult time finding your robot with him in your way. He does share my blood after all..."
That said, as previously stated, I'm not even sure they will have anything to do with Cell and his transformation in the rewrite.

Since your doing all the movies as well this would mean at the time before the cell games Goku and the rest are fighting 3 different almost unbeatable opponents

Huh? No? 13 is in the picture before Cell even shows up, Hatchihyack is in GT now, Broli is a transition into Cell before he becomes perfect, Cell is Cell, and Bojack is way after.
As I've said, the series is going to be heavily rewritten to fit the movies in and the changes get more drastic arc by arc. I'm not just cramming stuff into the story we already know, you may not even recognize the Jinzoningen Arc by the time I'm done with it.

OK about that here's something I thought up:
10 years after Buu when Trunks meet Gohan at the house:
Videl: OK Gohan your mom's not watching you can ditch the Clark Kent!
Gohan: Thanks, (He takes off his glasses then somersaults into the air and when he comes down he looks like a scarless version of Mirai Gohan)
Trunks: You know your getting pretty slick with that.
Gohan: Hey. I love being a scholar but that wouldn't be enough for me. Beside you wouldn't want my daughter to think he dad was a complete nerd would ya

That's...not going to happen. lol I'm willing to listen to people's suggestions, but there is also a reason why I generally ignore them; because they base them off the original series and their own desires.
Gohan became a nerd for a reason. He's never been out in the real world around normal people, he likes to study, his father was gone from his life, and the Earth had long periods of peace. He never had a real reason to become the badass that is Future Gohan because in the seventeen years after his battle with Cell, the only threat to the planet was Majin Buu, and it lasted for less than a week.
My project is a full rewrite, and as I've said many times before, the changes will become more and more drastic as the story progresses. The changes I make early on will have a butterfly effect on the rest of the story, as the new events cause changes to future events, characters, personalities, etc. The fact that I'm going to have to fit extra villains into the once peaceful gaps of Gohan's life after Cell is going to change his character at its base, there is no need to try to wedge in a disguise persona.
