Consider this: Tails upgrading Metal Sonic to have a mouth and digestive system and everything [except so it burns/converts the stuff into fuel or something instead of him having to go to the bathroom]
..I do that all the time in RPs

I have to agree, in most situations it makes sense to give him some kind of upgrade like that, be it from Tails or whomever. I always had it somewhat head canon that his ability to shapeshift in Heroes would also enable him to have a mouth.
Although, it's sometimes funnier if he doesn't have one. xD

I've been playing Sonic since the Genesis games, but Heroes was an excellent title and one of my favorites for sure. I wish they'd rerelease it on Steam already.
