It is from the beginning of the first movie. They cut part of it out for some reason in American versions and made it a PokeCenter NY special or something. Basically, in the early stages of cloning Mewtwo, they also were cloning a Charmander, Squirtle, Bulbasaur and a little girl. All respectively with Two at the end of their names. The picture here is what the Charmander looks like when he "dies"

He disapears into sparkles in that part and when they cut back to his incubation tube he is "gone" All three pokemon and Amber died. You can find the video on youtube. Look up Mewtwo's Origin. You'll see.

If you watch the video it is explained. Amber is the dead daughter of the scientist who created Mewtwo. His reason for making Mewtwo was so he could learn how to clone his dead daughter.
