She's one of the toughest characters of my knowledge but she's also a very nice and complex person.
I'm trying to approach the feeling I got from her from the Official Metroid comic/games and lore.

This looks awesome. I've always loved the Zero Mission styled base Power Suit.
Now I'm left wondering what the collapsed Arm Cannon looks like. Samus can seemingly hang onto ladders with just her right arm in Fusion so she has to be able to grab stuff with her Arm Cannon somehow.
Also, does Samus have underarmor around her neck when she takes her helmet off? You know, like this: i.imgur.com/c81DMb4.jpg. When Samus has her helmet on you can clearly see the black underarmor around her neck, yet sometimes in either in earlier games or fan art when Samus takes her helmet off, suddenly that underarmor disappears. Considering how large Samus' helmet is, having that stuff around her neck could help in case of whiplash or something. Then again because of how Samus' helmet is and how it's designed, Samus can only bend her head so far so whiplash might be a non-issue.

I'm also under the impression that the inner armor gets buffed with each upgrade.

The basic power suit looks slimer and close to the body even in the earlier concepts.
The most recent suits do have apparent recoil underarmor around the neck and joints but I think it's cooler to save it for her adult size.

The only physical change I've seen with the armor upgrades is just the physical armor changing/getting more bulky.
Since the Power Suit is Power Armor, the entire thing is powered. The black, flexible underarmor itself is part of what lets the Power Suit enhance Samus' physical abilities. The Power Suit is also air tight, sealed from the outside world. If it wasn't, Samus wouldn't be able to go into outer space like in Fusion or Prime 3. Just putting the helmet on doesn't seem to completely seal off Samus' body/neck from the rest of the outside unless that underarmor is also around her neck. Besides, if the underarmor gets bigger as Samus gets suit upgrades, how can the underarmor around her neck get larger too if it isn't there in the first place? If the underarmor around her neck retracts when she takes off the helmet I can accept that, but why would it?

I think there might be an error in communication because I'm not sure what you mean by this. Why would the underamor not already be around Samus' neck? Why does it show up when she gets older? Granted, how Samus' helmet and "breastplate" is designed hide the underarmor around her neck very well, so much so that it was difficult to find artwork where you can see the underarmor around Samus' neck very well from Prime 1/Fusion onwards because of how Samus' suit is designed. The helmet might look like Samus can barely move her head, but she only needs to tilt her head a little bit up or down to see above or below her.
