First off it would be a complete reboot. But at the same time, being a sort of remake of the 1978 movie, with a lot of Mythology Gags from it.

The movie begins with Krypton. In this version, Krypton is located in our galaxy. This music (0:00-1:22) plays as we get a magnificent view of Krypton. We meet Jor-El and Lara. Jor-El learns Krypton will explode, not the sun. The Science Council refuse to believe him. Jor-El and Lara send Jor-El in a rocket. The rocket goes into lightspeed the moment Krypton explodes.
The opening credits. Same as the actual movie, but uses the longer music from the 1978, as they seem to have shorten it in Superman Returns. Perhaps with those extra minutes, we'd have more planets and other celestial bodies appear. Maybe some of those planets might even be Thanagar, Rann, and Tamaran.
The rocket comes out of hyperspace and lands in Smallville, Kansas, where the Kents finds baby Kal-El.
Montage of Clark's childhood. Which includes his powers manifesting and him befriending Pete Ross, Lana Lang and Lex Luthor.
Clark learns of his alien heritage and forms the Fortress of Solitude.
Clark moves to Metropolis. Works at the Daily Planet. Meets Lois Lane, Perry White, and Jimmy Olsen.
Lex is CEO of LexCorp. Actress Parker Posey plays Eve Teschmacher who works as Lex's secretary, since Kitty Kowalski is too similar to Ms. Teschmacher.
Clark becomes Superman and saves the plane.
Lex finds out Superman is an alien and stole a crystal from the Fortress.
The rest of the movie would pretty much be the same, minus Richard and Jason White.
Lex is exposed at the end and is a wanted criminal. Lex swears revenge on Superman.

Then this movie, along with the Dark Knight Trilogy, and maybe Green Lantern could have been the true beginning of the DC Extended Universe, beating the Marvel Cinematic Universe by a few years. ^^

And the plot of Man of Steel could be in the sequel. With people getting used to Superman as he's praised as a hero, until Zod and the other Phantom Zone criminals appear to try and take over Earth. Superman then has to deal with the public turning against him.
