Actually I was thinking that there would be some boss fight at the Emerald, and Knuckles would somehow find someway to use them against the bad guy, whoever they may be.

Actually, It's never stated that Tikal was dead anywhere in the games.
She was sealed in the Master Emerald- like Chaos, and even though her and Chaos departed for the heavens at the end of Sonic Adventure. . . Chaos comes back at the end of Sonic Battle, and Knuckles mentioned that Chaos "Only appears at the darkest of times."
He can be interacted with as Emerl and fought with. He appears as soon as the Death Egg does. I am presuming (Even though I can't prove it) That Super Sonic was able to restore Chaos to his calms and guardian state after the battle in Stations Square. This would make Chaos return to his function as a protective deity. And since Sonic has shown him that there are still good people left on Earth, he is determined to protect it if certain forces justify his intervention. A space station capable of destroying the entire planet would an action of such justification.
So basically
1. It's never stated that Tikal is dead.
2. Chaos comes back in Sonic Battle despite his deportation into the heavens.
I think that both Chaos and Tikal might have had to answer to the "Gods" or whatever in Heaven for a little while, but they were eventually cast down to earth.
This comic takes place after Sonic Chronicles- of the sequel to Sonic Chronicles which we never got. (Such a sequel would have tied up the loose ends that Sonic Chronicles would have left us- the main cast trapped in a world ruled by Eggman when they finally got out of the Cage of Twilight.
In our story, Shade lives with Knuckles, Tikal and Chaos on Angel island.
I should probably make a deviation explaining all this or have my sister make a picture or something. It would help a lot I bet.

Hmmm... didn't the event that angered Chaos happen thousands years prior the events of SA1? Well, at least I think I remember somebody in the story saying something about thousands of years...
But eh, maybe she was somehow imprisoned in the Master Emerald. Might have happened.

Chaos "Destroyed the World" 4,000 years ago according to Sonic Chronicles. I presume he would have killed almost everything if not for Tikal's intervention. However, thanks to her, the Nocturnus Clan survived, and still controlled much of the world. It was their abuse of power- and the elimination of Chaos that forced Argus to intervene, and no one was stopping him.
I honestly think she was.

Oh... so you make even Chronicles canon? I only decided against understanding it as canon because of how it ends. And because there is no sequel to it.
You know, Eggman just taking over the world shouldn't be something to just ignore and solve off screen. And the game universe does seem to ignore this event completely.
Also, I think that somebody from Sonic team did claim that Chronicles was not canon... but hey, if it was Iizuka, then maybe we can ignore it. More than half of the time, whatever he says makes no sense.

Yeah. . . I can understand that line of criticism honestly. I have no idea if it was supposed to be canon or not. >_> But yes, Iizuka makes little sense when he speaks on the canon of the Sonic Universe. His words have shown just how disjointed Sega's own perception of Sonic is, and I hate it.
I would like to talk about how the Team beat Eggman in this comic, but honestly, I have so little to go off of when talking about how Eggman took over the world, that I think such a story would be boring. Unless Eggman acted differently than he normally did, or Ix was still around and acting as a second villain. What I REALLY wish though was that Shade was defined more as a character, and her choice to leave Ix was better elaborated upon. She isn't as well done as Shadow, or even Gamma.
All I know when it comes to the Sonic Canon is this. The truth that actions speak louder than words applies here. I could care less if Iizuka says that the only characters who can go super are male hedgehogs. I played Knuckle's story in S3&K. I defeated super Mecha Sonic, and I saw Knuckles turn Super when he caught the Master Emerald at the end, just like when I got all seven Chaos Emeralds.

Really great job! LOVVEEE That Shade is gonna be part of this she was favorite part of "Sonic Dark Brotherhood Chronicles" you find out there are more Echidna's than just Knuckles and it was a FEMALE one too (Tikal yeah but technically was sealed away/gone almost as if was dead). Great chapter even if took longer to get out, don't let it get you down
