No species stays the same forever. Long lives and a lack of environmental pressures only slow evolution down, not halt it completely.By all available evidence, the Progenitors where one of the most prolific and advanced cultures in the Milky Way. Their endless lives were safe and free from want, sequestered in bounded spaces and drawing infinite energy from the fabric of reality.
But not all of the Progenitors were content. They blamed their ennui on the mechanical contrivance of their species, so they swore it off and left to reconnect with what they considered reality. However, they could no longer contemplate a life without some form of comfort and so they brought with them the secrets of Ubbo-Sathla, in order to seed whatever world they landed on with Shoggoth.
They arrived on Earth over two billion years ago. After spreading Shoggoth for both service and sustenance, they stripped themselves of their augmentations and slipped into the primordial ocean.
The colonists spent the next billion years in the seas. Just the Progenitors and the Shoggoth. They changed over their slow generations, adapting perfectly to the water.
Overpopulation eventually pushed the Progenitors onto the land. They spread across the Earth's surface as new life born of the Shoggoth followed them. They were preyed upon by misbegotten Outer Hybrids and had some disagreements with the newly arrived Yith but overall their dominance was assured. Until the arrival of the Star Spawn.
In the wake of the wars against Cthulhu, Ubbo-Sathla was lost and the newer, cruder varieties of Shoggoth were dangerously unpredictable. In response the Progenitors entered a new industrial age in order to keep themselves in the comforts they were accustomed. Unfortunately their irresponsible pollution nearly collapsed the biosphere and ended the Permian with one of the great mass extinctions.
With their legendary turn from mechanical technology now thoroughly validated, the Progenitors returned to their previous way of life as best they could. This was how the Fungi from Yuggoth found them and warred with them. The Progenitors of this era were ill equipped to fight against such a foe and were forced back into the seas and southern lands.
When the Fungi retreated from the Earth the Progenitors were once again masters of the planet. Until the Shoggoth, intelligent and free willed after ages of recombination and breeding, rebelled. Although they would win that war, their misfortune compounded. The Earth became a busy place as competitors filtered down from space or evolved from the uncontrolled biosphere.
Now all that's left is a tiny remnant of the species in buried stasis beneath Antarctic ice. Following the K-T extinction they retreated to Kadath, their first landing site. Entering the warm inner sea they found there, they retreated from the world entirely. As the ice-sheet crawled across the continent the Shoggoth stuck again in their bid for ultimate freedom. The few Progenitors left in the wake of this rebellion simply buried themselves, content to sleep away the ages until another chance at Earthly dominance presents itself.

This came as an exercise in unifying my various ways of drawing Elder Things. Couple of retcons in here too, with the Kadath being the new canon design for those active during the Quaternary period and beyond.
