In the comments, the author explained that AJ never would arrive in time to use the elements of harmony against Paper, not even with a teleportation spell, because she wasn´t in Equestria anymore. My theory is she found a portal to the human world (like the mirror in Equestria Girls but with no way back), had a family there, and her daughter found a way back to Equestria

I'm gonna go with the diamond dog theory. Makes sense with bipedal, don't have to try and figure out why there would be a cave portal, and would explain how she got the smaller elemental necklace in a Tree of Harmony universe; she used her diamond crafting ancestry to make it
