Here is what the paper bone Goombas actually look like, in Paper Mario Color Splash. (Which I have but haven’t played yet, because I didn’t finish it’s prequel Mario & Luigi Paper Jam yet.) images.app.goo.gl/8zaduAFCVTfF…

What is wrong with their wings? Bone Goombas are basically underground Goombas with skull helmets. 💀➡️⛑ The normal one is from New Super Mario Bros 2, and they aren’t fireball proof. If you stomp on them, or hit them with a fireball their helmet breaks. And if their helmet breaks it is revealed that they are nothing but those blue underground Goombas. For some reason in the ghost houses they don’t wear the skull helmets. A haunted house seems like a good place to wear a skull helmet.

Didn't want to do them "exactly" as in the platforming games, so in true Paper Mario fashion (and I never played Colour Splash) they are Dry Bones Goombas.
As for the wings, holes. Undead Mario enemies look better if they are somewhat tattered? I guess thats the word I'm going for?

But they are actually living Goombas with skull helmets. I think the glowing eyes are just part of the helmet. So why would living enemies have holes in their wings? Are the wings wounded from battle, or something? You know I was thinking of a completely new Goomba. It’s called a Dry Goomba, it looks like a skeleton Goomba. And bones can’t lower their eyebrows, so the angry look will be in their eyes. Their stems with their feet will look a bit like a ribcage. But they will still look one pieced. I guess if they were stomped on they’d fall apart. They’re fireball proof, unlike Bone Goombas.

So? Those are the canon Bone Goombas. This is a completely non-canon set of rules, in which Bone Goombas act like, as you said, Dry Goombas.

But bone Goombas aren’t fireball proof, fireballs will defeat them.

But that's 'cause Color Splash puts emphasis on "Paper" Mario instead of the original Japanese title: Mario "Story".
Paper, of course, burns. But in this version of Paper Mario, enemies have weaknesses and strengths that, more or less, go with the theme.

No In Super Mario Bros 2 a fireball actually can defeat, a bone Goomba.

I haven't seen any example of that in any let's play. But those are Mario Platforming rules. This is an RPG. And not even a real one!

You know I never saw an example in a let’s play either, I actually had to see what a fireball would do to it myself.
