Flowey was also created in the true lab as well, remember? It's not shown in this comic, but in the true lab, there are a few entries saying how Alphys (Or somebody else in this AU) injected DT into a flower to see what happened, and then she mentioned how the flower disappeared. Most people assume that this entry is referring to Flowey (Since Chara and Asriel are both dead at this point). So maybe he saw them at some point? Or maybe Flowey was created by Gaster/read his notes on the subject? We just gotta wait and see
