But now that I look closer... possibly a human soul? It seems that the soul is looks like a humans, cuz it's not flipped the other direction? I dunno. Many theory. Not enough info...

It might have been an earlier skeleton that was made before the brothers, and you know a horrible looking thing that would probably die if you flick it. Like in Alien Resurrection, or the another undertale comic The River's Warning (Undertale Comic) .

"Once the specimen is deceased, the capsule prototype will be used to store the SOUL"... I only know of two species in the Undertaleverse whose SOULs can linger outside the body after death. Humans, and boss monsters.
So unless Gaster has found a way to make other species' SOULs persist after death, or has gone so far as to abduct and order the execution of a member of his king's species (probably unlikely), that's probably a human in there.

I didn't say it was dead. I said it was probably a early skeleton prototype, one he made before he made sans and Papyrus, you know something not that as well made as the brothers.

You didn't say it was dead, but Gaster intended for it to end up dead. He wanted Papyrus to kill it, and then he was going to store the SOUL, which implies that the SOUL was durable enough to exist after death.

Gaster said "once the specimen is deceased" and "the specimen will die, yes", so it does seem like he intended for Papyrus to keep doing damage until the being in the carrier died.

Then I'm a bit confused. If you knew the specimen was supposed to end up dead, then why was it a surprise that the specimen was meant to end up dead? Or was the fact that he was going to store the SOUL the source of the surprise?

OK, thanks for clearing that up.
On a sadder note, that carrier doesn't look very big. If, as I suspect, that's a human in that carrier, they're probably still a kid. Threatening a child in order to force a child to kill a child. Gaster, how low can you get?

...Haha, that reminds me of a character from Portal 2, whose identity I won't spoil, trying to urge the player to jump to their death in a deep pit. "There's an achievement at the bottom of that hole!"

Welp, gonna throw my theory in even though I read this comic and formed my theory a long time ago:
Papyrus destroyed the carrier.
There wasn't really something alive in it though.
Gaster faked the soul and movement/sounds because he wanted to know if Papyrus WOULD do it.
Reasons:
Papyrus says he never wants to kill anything. He doesn't say again. It almost seems as if he didn't kill anything. He's upset by being in a position where he MIGHT.
Gaster can't afford to let Papyrus know that he won't kill Sans. That undermines the whole point of the experiment. He has to convince Papyrus that Sans's life depends on his co-operation.
To that end, actually killing something is less important than having Papyrus believe he was choosing to kill something over letting his brother die.
Gaster wouldn't want to risk questions if someone saw him capturing or purchasing a small animal to take to the lab. Killing is frowned upon and the bros are a secret.
Gaster can achieve the same result without doing that, so he wouldn't go through the extra effort and risk.

Based on the placement and the events before this comic, I'm going to think Papyrus followed directions. As sad as that is. Just the way he's acting in the last 3 panels.
But there haven't been any story comics with Papyrus in them after this one, so I'm guessing I just need to wait at this point to see if his behavior afterwards effects him.
I also noticed the wording of "I never want to kill anyone." Instead of "I never want to kill anything." They technically mean different things.
