Gaster talks a big game about doing this for the good of all monsters and such, but a lot of his experiments are motivated by self-interest or personal curiousity.
This puts that one line from that silly comic from a while back about Papyrus glowing enough for both of them in kind of a sad light, doesn't it? As for why Sans still has a pupil in his dead eye, he can manifest one but he can't see out of it. Sort of like a glass eye.
Papyrus isn't healing him, he's just trying really hard to soothe him. He doesn't know how to heal at this point, he'll learn how to do that later .
This would be set after the escape attempt but they're not directly related to each other, really.

I wonder what kind of problems? He is a skeleton, so yeah he can't display emotions properly because his mouth is most of the time like that, so does loosing his eye means he looses emotions? Or what, and considering that Gaster has lost an eye does that mean anything to what he is doing to the brothers?

Skeletons glow to show emotions, so its just like him not being able move his mouth much. I know green is happiness and purple is fear and I think yellow might be stress but Im not certain

When did Gaster lose sight in one of his eyes? He used both to glow during the hole punch procedure, and he glowed when the kids were asleep in their test tubes.
