A picture of Sonic and my OC Alpha. Sonic is in trouble here, because Alpha has paralyzed Sonic for a short while with his special eye powers.

So why is Alpha doing this? Is Sonic an aberation to the code he oversees that he must be removed, or is Alpha a deeper character then a thousand lines of spagetti logic? Does he hate Sonic?

Alpha sees Sonic as a possible threat and wants to eliminate him, before he becomes a real threat, but Sonic will be saved. There are other A.I.'s that don't approve him eliminating others, when they have done nothing wrong.

so what's Alpha's big plot, or is that classified?

All i can say for now is, that Alpha is Sonic's first strong enemy, in the start Sonic needs to get stronger, so he needs to get some experience. So Alpha will be the Antagonist for the first part of the story.

Ah, so your story has multiple arcs. What kind of experience/power could Sonic get? I personally am reminded of the .hack series and that snazzy bracelet. If Sonic possessed the ability to warp and rewrite code instinctively, such as create roads to run where there had been none, or craft a weapon when he needs one, would be an impressive power.
Naturally, if all the characters (Tails, Amy, etc.) have the band, their abilities would be restricted by the way they think and their personalities, as well as the power limits of the band itself.
Tails would use his band to spawn weaponry and mechs, while Amy would get hammer upgrades and probably hearts, maybe some minor healing ability.
If Sally was in it (which I can understand might be unacceptable if you don't want Sonic to suffer a love triangle) she's probably use her band like a spellcaster's staff, and use her abilities like casting magic, and heal with it as well.
Blaze could emit codefire, and from there learn how to bend the code of the air to turn her fire into instant bombs... even wear the fire like a dress.
Silver's PK would be amplified by the bracelet, and Scourge would mirror Sonic's uses, or perhaps more sinister versions.
As for little Cream, her band could give her the ability to speak with the Codesprites (which would look ironically like Chao)
And Chris could be the operator of their team, the guy who gives them support from the real world.
Then you've got Knuckles and Julie Su, or Tikal. Their bands could be strength/earth, Julie Su could have security hacking, and Tikal water manipulation.
And Shadow... who's band hacks darkness. I sense far to much awesome to be contained.
