Alright, I know a few people have responded to this already, but I figured I'd toss what I understood in the pot.
Engineers are a race that make a habit of going to random planets, seeding them with life, and then destroying it as part of a grand, almost religious (possibly actually religious) science experiment. The Engineers seem obsessed with the cycle of life and death, as can be seen in the opening scene where the Engineer kills himself with a virulent poison that breaks down his body on a molecular level, seeding Earth's waters with the DNA sequences to create a sentient race similar to their own. In the movie "Prometheus", the Engineers given the task to do so accidentally died before they could come exterminate humans long ago, giving humans time to grow and become the dangerous and reckless beings they were at the time. Humans have a natural desire to live forever, which is abhorrent to the basic beliefs of the Engineers. Not only this, but mankind also has a desire to create its own life in the form of Synthetics such as David. When Weyland approached the Engineer about the ability to live forever, the Engineer saw it as a direct insult from an infant race designed specifically to die at a young age, meanwhile David was an even greater insult, since he physically cannot die. That's why the Engineer looked at them with a face that simply said "Aww. That's cute. You want to live forever. Sorry kiddo, that's the greatest insult in my culture." before he crushed Weyland and ripped David in half.
Now, I want to make it clear that I don't know if this is canon, but this is the closest idea that I can glean from what we saw.

We killed Β their prophet. Β You have to go back and look at the dates in the movie and what they corresponded with in our history, ie, when they make note that the body they found is 2000 years old.

I always assumed that they didn't have anything against Humans, but that the Engineer we saw was a crazy lunatic (I think there was just one, or was their several... I can't remember). You can't judge an entire race on just one (or a select group) of members.
And by the way, if Humans were created by the Engineers, wouldn't the creator just be one or a specific group of Engineers, not the entire bloody race! I mean come on. That's like saying I'm the creator of all robots on earth, just because I'm a Human, and Humans made all robots on earth.

I interpreted it as a social division between two factions within the Engineer society.Β One good faction were world seeders for a long time, but later, a militant "nazi" faction took over.Β The engineered who died in the beginning was 'sipping a cup of hemlock', I figured, with the black nanotech stuff.
The big head in the container bay was probably a political symbol of their leader?

Isn't the whole thing that they never intended on seeding Earth and that humanity was a mistake? I think that's why the Engineer went *essentially* nuts and tried to kill the Prometheus crew.
