...And that's how Equestria was made!Now 'ang on a second! You can't just plop that "that's 'ow Equestria was made" nonsense on our laps and expect us to swallow it!
So the big bang happened... then what? Our whole universe was in a hot dense state, then nearly fourteen billion years ago-
expansion started. Wait... Earth ponies were pretty cool, the autographs began to drool, oni-chan developed tools, we went AWOL.
We invented Spearmint Mad science, histarectomine, forgetting every line to speak- that all started with a big bang!
ALLAHU AKBAR! ALLAHU AKBAR! ALLAHU AKBAR!!!
Great. Now ah gotta gather all this matter and remake the universe. Jerks. Alright, I'm back. Wait- what happened to this thread?
A dawn of billions and billions of suns, apparently. Guess I may as well make that apple pie from scratch. Won't I need a body first?

To make something from scratch is to make a product from the barest materials and no shortcuts. For example if the pie crust was store-bought then that's a shortcut; the pie is no longer made from scratch because you no longer have to worry about making a crust.
Sagan's quote takes this a step further- to make an apple pie from scratch you have to invent the apple. You have to invent cinnamon, sugar, flour, water, the oven to put it in. Essentially you may as well invent the universe because you're now assembling an apple pie atom-by-atom to truly make it from its barest components.

It's a line from the television documentary series Cosmos (the original one with Carl Sagan). He juxtaposes a baker making an apple pie with his introduction to the creation of the universe. He has a line that essentially goes, "But if you want to make an apple pie from scratch, you must first invent the universe."
