I actually know of two much simpler versions to fixing pixel lineart. ovo"
1. Just select the "Exchange Normal/Transparent Color" tool in between the two color squares and it basically works as an eraser.
2. If you do the white squares as shown above, you can get rid of them by going to layer and selecting "Luminance to Transparency" and it just leaves the black lines.
