Hi! >w< I finally got around to making this tutorial for you guys. ;w; It took me a long time, but it was well worth it! ~ I hope it helps you guys out.You can find the finished picture here .
TIPS:
* Your rendered MMD picture MUST be a .PNG
* Your rendered MMD picture can't have any external effects. (i.e. any form of SSAO, ObjectLuminous, Kirakira, etc.) This will cause your background to be white, not transparent. Only use internal effects like full_simplesoftshader.

To get transparent backgrounds on MMD Pictures you just have so save the image as .png (with white background) :3

The MMD resolution can go past your screen resolution. ~ Mine is 1280 x 720 and I can still get it up to 2000 x 1500. ~

Ack... QAQ maybe it's the type of computer you have? I'm not really sure... >A< Or maybe sometimes when my MMD did that, I'd have to delete only the MMD Program file them download a new one and that stopped it, but that was only when my MMD did that to every single picture of mine.
