you would weight the top parts to the leg bones, and the boot part to the foot bone

Yeah, it would. Attatch it to the bone that the object surrounds. Like, a skirt weighs to the lower torso bone. A sleeve to the arm bones. shoes to the foot bones. And if the object covers more than one bone, like boots, then it would connect to both bones, like the foot and the lower leg.

i devided it. the shirt and the hair are good but the skirt..

I can't really help too much with the skirt, physics and all. But yeah, the toons on your model are too dark. Try either setting them to toon_0 or lighten the toon they are using.
