Actually how about this. After Mercer kills the Supreme Hunter and is about to hijack the nuke he suddenly realizes what he was doing in the outbreak were only acts of a villain not a hero or an antihero. He reflects on all of his mistakes and all the attempts he stopped to kill the virus and has an epiphany where he sees that he's not protecting the city or Dana but rather the virus and the infection. He chooses to put the nuke on the chopper he'll pilot and dumps them in the city and he stands there on a far away sky scrapper building where he felt guilt and rage for what he had done in the outbreak he started and thinks "this will be a good death.' He smiles and says "at least the virus will be gone from this world and Dana and Ragland will rest in peace forever but I'm not so sure about me." After the bomb explodes destroying New York a crow that sees Mercer's left over pieces of biomass and DNA Starts to eat them but then gets trapped in the tendrils and a speedy regeneration happens and Mercer is seen standing and clothed and sees himself with wings from the crow he ate he alsoΒ feels guilt and remorse but also relief for what had to be done. "Now that the virus is gone the only piece of this hell left is Pariah." and with his new determination he sets off on his new mission which is to kill Pariah to destroy black light for good.Β And Alex says to the heavensΒ "Don't worry Pariah I'll be ready for you just you wait." And with those words said he jumps off into the sky and flies off when the screen goes black and the title manifests into [PROTOTYPE 2]

No absolutely not. We need a Prototype 3 and I know just how to do it. It starts two days after Alex unleashed BLACKLIGHT with Alex himself watching a war between the humans and the infected and he's enjoying it. He feels a sharp pain run through his chest and his father Alexander Mercer bursts out of him. Alexander prepares to fight Alex but Alex wants Alexander to join him to kill humanity, a deal that Alexander refuses and gets ready to kill Alex to end the nightmarish outbreak. 8 children with different virus in them fight Alexander, who is victorious in the fight but gain the viruses the children that kill the BLACKLIGHT virus inside of him. However, before he could kill Alex one of the kids had a virus that feeds on black holes and Alexander himself is consumed in one landing on a different planet. Now he must use his powers to protect the innocent from a viral powered organization that is bent on destroying the world and humanity along with it. But will the reformed mad scientist succeed and the new planet he calls home live to see another dayΒ or will he fail and see the new planet doomed to eternal damnation?

Yeah that would give them the opportunity to tell Gentek to make a clone of Mercer and training it through hell hoping to make it a weapon and control it only to have it rebel against them and kill its creators before having to leave New York to begin a new life

Yeah if the writers of the first game went down that path Alex would be more loved and relatable to people and more human if his past life hadn't been so fucked up.

Technicly your are killing Alex, however your not "killing Alex. Strange but, at the end of Prototype Alex technicly died trying to save New York, so really your only killing Alex's body. Your REALLY killing the virus inside Alex. Clear enough?

Your Wrong, This really what happened:
Alex Mercer had smuggled a vial of the Blacklight virus out of quarantine and taken it with him. He also mailed a laptop with classified documents to Dana. But Blackwatch was too quick for him. While attempting to escape the city by train, Alex was cornered in Penn Station by Blackwatch agents. In a fit of frustration and rage, he threw the vial to the floor, smashing it and unleashing a biological apocalypse. He was promptly shot by Blackwatch operatives. The virus began to spread to everyone in the station.[4]
As he fell, he collapsed onto the viral sample, becoming infected as he died. His body was taken back to Gentek in a body bag. Little did they know, as he was transported, the virus was reconstructing Mercer's body, cell by cell; his biomass feeding the virus as it replicated the still-living matter it had infected.

I... HATED the ending in[PROTOTYPE2]. Before I tried to finished the game, I let Mercer have a "fair" fight with Heller. Let's just say Satin didn't have a special place in Hell for Heller. About 10 times or "refuses" from the big man down stairs, that is. Should have made it 20...

Not to mention that the game company that created the series is effectively shut-down. So unless Activision passes the game to another of it's companies, Prototype is a series in limbo.

I hate how everyone is comparing the two! I mean, sure they have to fight but it gets annoying how people constantly complain about how Alex was replaced by Heller, that they hope that Alex wins the fight just for trivial reasons (Heller being black, for an example, you racist bastards) For me, I'd rather they join forces near the end of the game and fight against Blackwatch or something.
