Now that T.C. Tom knows that Otto reverse engineered the plexus, there isn't any reason for his superiors to keep Otto alive. Β There are times when lying through your teeth is the best and only way to stay alive.
Part of me keeps waiting for the cavalry (Jupiter) to ride over the hill but somehow I don't think that's going to happen any time soon.

You mean no reason to keep Jupiter alive, right? Because I'd think they'd want to get all the data they could from Otto, especially since he's easier to manipulate...

No no, I meant Otto. Β Notice, back here in Chapter 2, Page 22, when Otto turned down Tom for the job, he was willing to immediately kill him.
While Jupiter will remain a threat of one form or another, Tom and Company don't need to worry about him getting his second Plexus fixed. Β Jupiter has already confided in Otto, here in Chapter 3, Page 35, that he can't fix himself.
So, once the world's foremost roboticist (i.e., Otto) is eliminated, there's no one smart enough to assist Jupiter in getting back to full strength.
For whatever reason (and I know Zim is holding those cards very close to her chest) Jupiter terrifies Tom's group, and it's quite easy to see he does, they're willing to do anything to make certain he can't be properly fixed or replicated.Β

Ah, that is a very good point! Thank you for the insight. Still, they might want Otto for his knowledge that could be used to find further weaknesses in Jupiter, or as a lure to draw Jupiter into a fatal trap. As a story writer yourself, you see things I might have otherwise missed, so thanks again!
