Here it is everybody. Now I know there are some characters I haven't done yet, and there WILL be a part 4. Though I'm taking a break for now from FMA. If you have ANY Pokémon who you think are better suited, please let me know.

Just thought I'd mention that I've gone ahead and assembled a PC Box purely for FMA-matched Pokemon. I never thought it would be so much fun to IV-breed a whole new set of 'mons for such a randomly inspired idea. Some of your ideas have even made it into my "arsenal." Hehe. Bisharp does make a perfect Edward, as well as Trisha/Eevee, Scar/Garchomp, Fu/Shiftry and Father/Mewtwo. "Father" even competes online! xD
I came up with an idea that all who possess philosopher's stones (Homunculi and Kimblee) should be Pokemon with Mega evolutions. My best friend is even working on a painting for me of a Charizard grinning maliciously with a Y-Mega Stone on his tongue, to parallel Kimblee and his philosopher's stone.
These are the ones I've bred thus far:
[any/all I've mentioned beforehand (Kimblee, Olivier, Lan Fan, Miles, etc.)]
Alphonse/Aggron -- similar appearance + steel type [suit of armor] + episode when wielding a philosopher's stone [Mega evolution]
Hohenheim/Metagross -- psychic [intelligence factor/hundreds of years of experience] + steel [relation with both sons] + I bred a shiny since in Mystery Dungeon, gold correlates w/ psychic [nickname is the Golden Man, shiny Metagross has some gold coloration] + has Mega evo [he IS a philosopher's stone].
Izumi/Samurott -- a Pokemon known for its ability to both intimidate and physically overwhelm others + part of it's Japanese name Daikenki is literally interpreted as "demon."
Martel/Serperior -- snake chimaera, Arbok and Seviper are a bit too vicious for Martel's personality.
Dolcetto/Manectric -- dog chimaera
Ling Yao/Lucario -- fighting type [Xingese martial artist] + aura ability [Xingese trait of reading aura, aka the dragon's pulse... even learns this move naturally xD] + steel type [correlates to Greed's Ultimate Shield] + has Mega evo [is technically Greed during this phase].
Heinkel/Luxray -- lion chimaera
Miranda/Noivern -- (from the Sacred Star of Milos movie) is leader of the Black Bats organization + has similar black and purple color scheme.
Wrath(Bradley)/Gyarados -- the Atrocious Pokemon itself, reputed for its rampage + Mega
Envy/Salamence -- specifically shiny [body shape and color resemble Envy's "unleashed" state] + Mega
Pride/Gengar -- ghost type [shadow ability] + face somewhat resembles Pride's shadows + Mega
Lust/Gardevoir -- another shiny [for the black dress] + ...reasons behind internet infamy 
Sloth/Swampert -- largely built and fastest Homunculus [large-bodied Mega evo w/ Swift Swim ability]
Greed/Scizor -- steel type [Ultimate Shield] + red and black color scheme [Full Shield mode] + sharing a typing with Ling Yao [second incarnation of Greed] + Mega
I'm either stuck on the rest or have no interest in certain characters.

Those are the ones I've managed so far in my down-time. I'm constantly distracted by other games along the way, though. xD (But speaking of distractions, now I remember that I completely sidetracked from my mono-poison run on X version... dammit. I'm at the psychic gym...)

Just stumbled across these and I have to admit, some of them sure gave me a good laugh. I personally only agree with about half of the match-ups across all 4 FMA-related teams, but I like (most of) the match-ups nonetheless.
If I had to nitpick, I would argue that "Red Lotus/Crimson" relates more to fire than to a rock/ground type. I'm still not 100% sure of any particular Pokemon, but probably Charizard. Cruelty and vanity are often combined traits that personify dragons, and Charizard now has dragon typing with its new X-Mega evolution. Then again, Reshiram is fire/dragon as well... and it's coat is also white. Gotta love Kimblee's classy style!
And shouldn't Olivier the "Ice Queen" be an ice type? I was thinking of Aurorus because of its appearance and additional rock-typing, due to Olivier's deceptively elegant/regal stature and second alias as the "Northern Wall of Briggs". (I already have my own match-ups for Briggs soldiers as ice types: Miles = Weavile and Buccaneer = Beartic.) Buccaneer IS called a bear several times by other characters due to his wide, imposing frame.
Finally, there's Lan Fan. How does Medicham fit her more than Mienshao? As fluid and swift as its movements are, it certainly fits her fighting style more. Not to mention how Xing is practically FMA China, and Mienshao's origins (both in name and design concept) are Chinese.

Golem's is known for causing explosions and using fire attacks. Huge explosions fit Red Lotus.
Just because she's an ice queen, doesn't mean she uses ice attacks, but I see what you mean! I was gonna give her Jinx I think... but... I thought the cat fit better.
Honestly, with Miles and Buccaneer, I didn't try too much. Beartic was still knew to me at the time, but that is a really great choice.
Weird, why did I do Medicham instead of Meinshao. :/ I'll definitely change that one.

Oh God, not Jynx! What did Olivier ever do to deserve that kind of match-up? xD
Aurorus is honestly the only one that makes sense to me, since the character herself is known mainly for her cold nature and imposing personality. Aurorus sure has an imposing presence due to its sheer size. Purugly is known to act rather brutish; Olivier may be a tough-as-nails leader, but that's purely for the sake of conditioning her soldiers for the harsh climate where they're stationed. To survive a place like that, your body needs the proper training. She's not cruel and/or insensitive, at least not unnecessarily (which is the very definition of a brutish nature).

Pffft, yeah... not cruel... She's still a nice woman. A great woman.
Aurorus looks too innocent to be her Pokémon, but if that's the way you see it, then it's okay.

Hey, just about any Pokemon can have a rough disposition if you take the time to imagine it. Which is also partly the reason why whenever I think of a Pokemon personifying an enraged female, the first ones that come to mind are either Zoroark or Samurott. xD

For armstrong id rather pick beartic or ursaring. the stuff that is told about urugly does not fit her at all i think.
also for kimbley maybe better heatran? or even better, voltoball, they allways explode xD
the rest fitts. especially trisha as evee is a good choice.

Um, Purugly has the same abilities and personality as Armstrong, more then Ursaring such as femine (and masculine) side.
Hmmm, maybe someone else would fit him. But don't you know Golems always explode too?
