And I use the Dr.Robotnik portrayed in Sonic SatAM as a model for GOTF Eggman. Sonic X Eggman kinda... sucks.

Okay, When Sonic died and Tikal gave him her necklace, that made him the Guardian Spirit of the Chaos Emeralds, like she is the Guardian of the Master Emerald. And he's definitely a ghost. Does that make things more clear?
But in the "Sonic and the Secret Rings" saga that the comic is currently in, Sonic is fully alive in the Arabian Nights, because that's the way the book describes him.
