Well, in the storybook seen in the first episode and also in Twilight's Kingdom, Celestia is portrayed with only pink hair, which is where the theory came from.

2 ways to look at this: Twilight messed up another spell. Or, its right after Equestria was founded, and Twilight and Cadence were around then. Always wondered if Twilight had been there, would things have been different. Same with Cadence. Since Cadence is the long lost rightfull heir to the Crystal Empire's throne, and never knew her birth-parents, who knows.

I could see this happening in the show were twilights spell goes wrong and she turns them and her self into kids
