And this is what I loved.
Reminds me how the original MLP fic 'Conversion Bureau' wasn't an anti-humanity mess, but a attempt at SUBVERTING grim dark, but recursives turned the ponies into monsters, delusional templars, or being under mind control.

I kinda wish the original mod creator had THINNED down the 'manacles'...They're just TOO heavy-looking.
Those pieces & the 'stainless steel skirts' hurt the general design, IMHO.

Those aren't manacles, they're parts of their bodies.

Not sure I agree.
In Flamekin's story (above), the 'manacles' only materialize after the Main TF Computer goes to work creating the 'standard outfit' for Ellie (and then Adam/Alexis)...(Pg/Pt 11 & 17)
When their bodies are fully converted (Pg. 10 & 16), the copy seems to imply that they are fully complete, aside from the required upload of the new OS. The helmet materializes on their heads during the TF/TG at this point, most likely because their new memory setup NEEDS immediate/constant protection for whatever reason. It's probably not TECHNICALLY part of the Gynoidian body, but it's the first, most important add-on.
(But...that's a Vulcan's two quatloos...We'd need Flamekin to give us definitives, since he's the Creator of this Uni...

I still love this sequence! There's so much that can be done with it! If only you had a more diverse collection of models!

I feel this sequence could use a page 18.5 That's just my opinion.

The only real sad part is the implication that these machines don't care about each other.

Don't worry, they do. Robots have feelings too!

The SAD part I guess is then that these two don't remember they were a couple and likely aren't going to see each other again.

Mhm. That's why I said it's darker than usual.

Okay granted. But it's more implied than anything else, since I don't get the feeling across well enough that they're suddenly strangers.

Who knows, maybe they spend time together on those rare occassions when Scout 508610 returns to the ship.

It reminds me of a powerful girl Z fan manga I read (and lost the location of) where Blossom wakes up a normal girl who never met Bubbles and Buttercup, and they pass each other with nothing more than a polite hello you'd expect from classmates.
